🚀 Getting Started

Everything you need to install EUKOSMOS, launch it for the first time, and set up your ADS API token. Takes about 3 minutes from zero to a fully working research workspace.

⚠️
Current availability: EUKOSMOS is in public beta. It ships as a free desktop app for Mac, Windows and Linuxdownload it now. The app is fully self-contained: no Python, no package managers, nothing else to install. Join early access for update notifications.

Installation

1
Download for your OS

Go to eukosmos.com → Download — the page auto-detects your platform. macOS gets a .dmg, Windows a setup installer, Linux an AppImage. Checksums and release notes are linked next to every build.

2
Install & first launch

Beta builds are not yet code-signed, so the first launch needs one extra step (signed installers with auto-update are coming):

# macOS — drag to Applications, then once in Terminal:
xattr -cr /Applications/EUKOSMOS.app
# Windows — SmartScreen prompt → "More info" → "Run anyway"
# Linux — make the AppImage executable, then run it:
chmod +x EUKOSMOS-*.AppImage

EUKOSMOS opens in its own window in seconds. Your data lives in a plain local folder — no account, no cloud, works fully offline.

3
Get a free NASA ADS API token (optional)

Create a free account at ui.adsabs.harvard.edu and copy your personal API token. This unlocks astronomy-specific enrichment: bibcodes, ADS citation counts, arXiv classification.

4
Paste the ADS token inside EUKOSMOS

In the app, open ⚙ Settings → find the ADS API Token field → paste → Save. Stored locally on your machine. Only done once.

ℹ️
No ADS token? EUKOSMOS still works fully using CrossRef, OpenAlex, Semantic Scholar, and arXiv. The token unlocks ADS-specific fields: bibcode, ADS citation count, arXiv class, and SCOAP3 PDFs via InspireHEP.

🔌 Browser extension — one-click paper capture

The EUKOSMOS Connector extension saves papers (metadata + PDF) from any publisher page straight into your library, and auto-detects the desktop app — zero setup. Chrome Web Store listing is in review; see the download section for current status.

🗺 App Overview

EUKOSMOS is a desktop app for Mac, Windows and Linux that runs entirely on your own machine. It organises your research into 18 integrated sections — all data stays as plain files on your hard drive, never uploaded anywhere unless you turn on encrypted sync.

The 7-Database Enrichment Cascade

Each database contributes only what the previous ones didn't find — no duplication, maximum coverage per query. The fetch log shows exactly which database contributed each field.

1ADS / SciXAstronomybibcode · verified BibTeX · abstract · readCount · arXiv class · doctype
2InspireHEPHEP / Physicstexkey · HEP BibTeX · SCOAP3 OA PDF · collaboration name
3CrossRefAll DOIsISSN · publisher · license · funder · author ORCIDs
4OpenAlexOpen graphcitedBy count · OA URL · subject concepts · PMC link
5DataCiteData DOIsdataset & software DOIs · repository metadata
6Semantic ScholarAI-poweredTLDR summary · influential citations · field classification
7PubMedBiomedicalPMID · MeSH terms · related links
ℹ️
arXiv too: paste an arXiv ID or URL and the paper is added as an arXiv source with a direct PDF link — arXiv metadata (categories, versions) arrives via the cascade above.

Bulk BibTeX Import

1
Click ↑ Import in toolbar

Select your .bib file. EUKOSMOS parses every entry and shows: total found, already in library, new to import.

2
Background enrichment queue

Papers are enriched one by one (respecting API rate limits). A progress banner runs in the background — you can keep working while it runs. Pause/resume anytime.

3
Duplicate detection is automatic

EUKOSMOS checks arXiv ID, ADS bibcode, DOI, and normalised title before each import. Already-present papers are silently skipped — no duplicates ever created.

📕 PDF Reader & Annotations

EUKOSMOS ships its own PDF reader and annotation editor. Open any paper's PDF right inside the app, highlight and comment, add text boxes and signatures — everything is written to the ISO 32000 PDF standard, so your annotations open in Acrobat, Preview and Firefox. Works fully offline.

Annotation Tools

🖍
Highlight · Underline · Strike-out
Character-accurate text selection with double-click word select — standard text-markup annotations.
📌
Sticky notes & replies
Threaded comment replies on any note, with Adobe-style hover popups showing the discussion.
🔤
Text boxes
Free-text annotations anywhere on the page, with an optional flatten mode for permanent text.
✍️
Signatures
Draw once, reuse forever — a persistent signature library with aspect-locked placement.
🛡
Non-destructive
Your original PDF file is never modified — annotations are stored alongside it until you export.
Fast on big files
Lazy page rendering — a 200-page PDF opens about as fast as a 2-page one.
ℹ️
Standards-based: annotations are written as ISO 32000-standard annotations with proper appearance streams and UTF-16 text (so Hα, σ and é survive). They render identically in Adobe Acrobat, macOS Preview and Firefox. The viewer runs on locally-bundled libraries — no CDN calls, fully offline.
💡
Prefer your own viewer? Opening PDFs in Preview, Acrobat or Skim still works exactly as before — the built-in reader is the default, not a requirement.

Publishing in 4 Steps

1
Open My Website & pick your content

Every section is opt-in — nothing is published until you tick it. Reorder sections with the ▲▼ controls, choose a theme, and check the live preview in desktop or mobile view.

2
Sign in to Sync

Publishing rides your sync account: ⚙ Settings → Account & Sync → sign in once. No tokens or configuration needed.

3
Choose your address

Pick a slug — lowercase letters, digits and dashes (3–32 characters). Your site goes live at profile.eukosmos.com/<slug>. One site per workspace.

4
Publish — and stay current automatically

Click Publish. While the app is open, edits republish automatically a few seconds after you change anything; otherwise a "stale" badge offers a one-click Update. Never copy-paste your paper list again.

💡
Prefer your own hosting? Click Download HTML — you get one self-contained file (images inlined) that you can drop onto university web space, GitHub Pages, or any static host.
🛡
Privacy by design: referee and reference data is never published. Published pages set no cookies and run no analytics, and the public page server is fully isolated from your encrypted research vault — it can never touch your private data. Unpublishing deletes the page from the server immediately.
13

💡 Ideas

A hypothesis tracker. Capture research ideas before they vanish, rate their feasibility, track their journey from "shower thought" to published paper, and link them to papers in your library.

📋
Stage tracking
Backlog → Active → Submitted → Published. Move ideas as they mature into real projects.
Feasibility rating
Rate 1–5 stars for feasibility and impact. Sort by rating to prioritise what to pursue next.

📄 BibTeX & Overleaf Workflow

EUKOSMOS fits naturally into any LaTeX/Overleaf workflow. Add papers in EUKOSMOS, export your .bib, drop it into Overleaf, cite with auto-generated citekeys. Re-export whenever you add more papers.

💡
Project-wise .bib: Use Projects to group papers by paper/collaboration. Export project-specific .bib — each Overleaf project gets only its relevant references. Faster compilation, cleaner bibliography.
20

💾 Backup & Sync

Your EUKOSMOS data is a folder of plain files, and EUKOSMOS ships with its own end-to-end-encrypted sync engine for multi-device backup — no third-party service needed, and no account required for purely local use.

📦
In-app Backup
Click Backup button → downloads a .zip of all data as JSON. Restore button does the reverse. Good for before major changes.
🔐
Encrypted Cloud Sync
EUKOSMOS's own sync engine keeps all your devices identical — end-to-end encrypted, sign in once in ⚙ Settings. No third-party service needed.
📁
Take it anywhere
Your data is just a folder of plain files — copy it to a USB stick or external drive, or restore it on a new machine, any time.
ℹ️
Data formats: data_*.json (human-readable, always current) + eukosmos.db (SQLite for search — auto-rebuilt from JSON if missing or deleted). You can open, read, and edit the JSON files in any text editor at any time.
🔐
Encrypted cloud sync (optional): EUKOSMOS also includes end-to-end-encrypted multi-device sync. Your data is encrypted on your machine (Argon2id key stretching + XChaCha20-Poly1305) before anything is uploaded — the sync server stores only ciphertext and can never read your data or your password. Sync storage depends on your plan; using EUKOSMOS locally never requires an account.
21DATA SAFETY

🗑 Trash Bin

EUKOSMOS never permanently deletes your data. Every item you remove is moved to the Trash Bin first, where it stays for at least 6 months. You can restore anything at any time — permanent deletion only happens when you explicitly choose to erase from the Trash.

💡
Key principle: The delete button says "Move to Trash" — not "Delete". The server atomically moves the item to data_trash.json and removes it from the section. Your data is never silently lost.

How Deletion Works

// Every delete in EUKOSMOS follows this path — nothing bypasses Trash
Click 🗑 button
any section
Confirm

Atomic server move
crash-safe
In Trash · 6 months
restore any time

Retention Policy

6-month minimum
Every trashed item is kept for at least 180 days. A progress bar shows how much retention time remains.
⚠️
Overdue items flagged
Items past 6 months are marked "past retention mark" in red. Erase expired removes only these — others are untouched.
Restore any time
Click Restore — item reappears at the top of its original section immediately, with all data intact.
🔒
User-controlled erase only
The app never auto-purges silently. Every permanent deletion requires an explicit confirmation dialog.

data_trash.json

Trashed items are stored in data_trash.json alongside your other data files — human-readable JSON, editable in any text editor.

# Each item in data_trash.json:
{ "_trash_id": "uuid...", // unique trash record
   "_section":       "papers",           // original section
   "_trashed_at":    "2025-05-13T10:30Z",// when trashed
"_display_title": "Turbulence in ICM",// display name
// ... all original fields follow unchanged ...
}
⚠️
Before emptying trash: use the Backup button to download a .zip of all data (including data_trash.json) as a safety net before bulk-erasing.
